چکیده

We present a dynamic coarse-graining technique that allows one to simulate the mechanical unfolding of biomolecules or molecular complexes on experimentally relevant time scales. It is based on Markov state models (MSMs), which we construct from molecular dynamics simulations using the pulling coordinate as an order parameter. We obtain a sequence of MSMs as a function of the discretized pulling coordinate, and the pulling process is modeled by switching among the MSMs according to the protocol applied to unfold the complex. This way we cover seven orders of magnitude in pulling speed. In the region of rapid pulling, we additionally perform steered molecular dynamics simulations and find excellent agreement between the results of the fully atomistic and the dynamically coarse-grained simulations. Our technique allows the determination of the rates of mechanical unfolding in a dynamical range from approximately 10-8/ns to 1/ns thus reaching experimentally accessible time regimes without abandoning atomistic resolution.

Molecular renormalization group coarse-graining of polymer chains: application to double-stranded DNA.

Coarse-graining of atomistic force fields allows us to investigate complex biological problems, occurring at long timescales and large length scales. In this work, we have developed an accurate coarse-grained model for double-stranded DNA chain, derived systematically from atomistic simulations. Our approach is based on matching correlators obtained from atomistic and coarse-grained simulations...

Coarse-Grained Atomistics Via Meshless and Mesh-Based Quasicontinuum Techniques

Spatial coarse-graining techniques are powerful methods to overcome the computational limits of molecular dynamics. In order to extend atomistic simulations of crystalline materials to the micronscale and beyond, the quasicontinuum (QC) approximation [1-3] reduces large crystalline atomistic ensembles to a significantly smaller number of representative atoms with suitable interpolation schemes ...

Comparison Between Coarse-Graining Models for Polymer Systems: Two Mapping Schemes for Polystyrene

We present a detailed study of a new, optimized coarse-grained (CG) model of polystyrene (PS) and compare it with a recently published one (Harmandaris et al., Macromolecules 2006, 39, 6708). By implementing a different mapping scheme, the new model, augmented with softer nonbonded interactions, better reproduces the local chain conformations and melt packing observed in atomistic simulations o...

Automatic Coarse Graining of Polymers

Several recently proposed semi–automatic and fully–automatic coarse– graining schemes for polymer simulations are discussed. All these techniques derive effective potentials for multi–atom units or super–atoms from atomistic simulations. These include techniques relying on single chain simulations in vacuum and self–consistent optimizations from the melt like the simplex method and the inverted...

Multiscale coarse-graining of ionic liquids.

A recently developed multiscale coarse-graining (MS-CG) approach for obtaining coarse-grained force fields from fully atomistic molecular dynamics simulation is applied to the challenging case of the EMIM+NO3- ionic liquid. The force-matching in the MS-CG methodology is accomplished with an explicit separation of bonded and nonbonded forces. While the nonbonded forces are adopted from this forc...
